Have you by any chance imported any Sims from other hoods and brought character files with them of Sims they met there?  I would probably just delete them myself.

In the future:  It is not a good idea to import previously played Sims (i.e. sims on a lot) into a neighborhood you care about.  It can lead to a BFBVFS.

'Gray' sims represent memories of 'live' sims. Deleting the files leads to broken memories and *MAY* hasten the BFBVFS. Safest would be to delete the memories as well

I think you have to do it the slow way, I haven't heard of any automated methods.

on the SimPe memory editor there is a sort of "memory cleaner" (that will erase all datas in memory) and a "fix" function that will probably fix/remove some datas.. but i dunno how it works

Also you can try to use TS2Enchancer for deleting all unwanted characters without problem. Huh
